I'm sort of in agreement with KB. Do it by the area: eg: Tohuku region, so that you won't be spending your time travelling. A simple trip from Shinjuku to Kamakura can take away 2 hours of your time onboard a train or a bus ride to Mt Fuji bus station can eat up 3 hours 30mins to and fro excluding waiting time

Sapporo and places in Hokkaido for their attractions such as snow ski, hot springs .
Then Mt.Fuji for Hiking if its possible for 16 y/o
Tokyo , Shinjuku for dono what reason heard its nice or smth .
Tokyo, Akihabara for the Anime stuffs .
Tokyo, Universal Studios Japan
Osaka for don't know what thing also..
Kyoto, known for its ancient castle and stuff?
Hiroshima, Nagasaki for A-bomb stuff and don't know what esle is there.

You can convince them by supplying all the money so they no don't have to fork out a single cent.
The earlier you book the better, because dec are the school holidays and bookings are at its peak.

Mt Fuji is closed for climbing after 1st Oct
Ikebukoro for Anime stuff
Akibahara is for electronic goods
Harajuku for cosplay (Sat & Sun)
Shinjuku for night life...but night life is everywhere nowsaday
Is there a Univeral Studio in Japan? We went Disneyland

For a start you can be less vague about what exactly it is you want to see in each city. If there's only one attraction, is it worth making the trip there? As 7-11 pointed out, travelling will eat up a huge chunk of time. Places are much more spread out than in Singapore, so don't bite off more than you can chew. What else is there to do if circumstances ruin your plans, e.g. bad weather around Mt Fuji? Are you able to converse in Japanese, read signs and understand what people say?
You can't win your parents' trust in just 2 months. You need to show that you're responsible first - you work for your own money, spend within your means, work out the budget for your trip and stick to it. Do your research, know exactly how you're going to stay in touch with home. Don't simply follow any stranger, and expect to be caught out by things like being unable to use your phone. You need to be able to look after yourself, because no one else will while you're away.
Japan is really a good choice for a vacation. But things are not cheap there.
Somethings you have to take note before your trips:
- Where you wish to visit in Japan?
- What kind of transport you need to take?
The transportation system is far too complicated comparing it with Singapore MRT lines. Hence, it's essentil to do some research work before your trip.
And bring more money. There are too many nice things to buy and too much delicious food to eat. And the accommodation may not be cheap too. For 3 week vacation, I will advise you to bring at least 10k SGD just for in case any emergency.
And enjoy your trip!

get JR pass from JTB, there is one office in Orchard Ion.
if you are not going to move between cities to cities, DO NOT buy the JR pass.
Japan is not as unsafe as some of the forumites say, obviously stay away from backlanes and dark alleys.
Stay at places like the Comfort Inn, http://www.comfortinn.com/sitemap-japan-JP. quite cheap, or look for bed and breakfast places via internet.
