The 32-year-old midfielder was given the news after visiting a specialist on Monday. He is now scheduled to undergo surgery on Thursday to correct the problem.
He sustained the injury after turning awkwardly in training the night before United's Champions League Group F clash with Dynamo Kyiv.
The Salford-born star was immediately ruled out of the game, then sent for a scan when the team returned to Manchester after the 4-2 victory. The initial results proved inconclusive, so he was sent for another scan and consultation with another specialist on Monday.
A club spokesperson told ManUtd.com: "We can confirm that Paul Scholes has suffered a knee ligament injury. He will undergo an operation on Thursday and will be out for approximately 12 weeks."
