I'm not sure what went wrong but you might wanna try a different converter. Actually I use Pspvideo9 to convert my flash files (flv), then i upload it onto my ipod.

Btw if you are actually downloading files from youtube to watch on your Ipod. Take a look at this: http://www.dvdvideosoft.com/guides/dvd/convert-YouTube-FLV-video-to-iPod-MP4-video.htm

A darn good converter that lets you download directly from youtube straight to ipod mp4 format just by pasting in the youtube url.
