Stick to Windows 2003 ADs. Linux's way of managing users are a pain in the ass. First of all, pretty much every distro now has a GUI for user account management. It's usually easier to do it through the console though.
Every distro has some kind of script that steps you through the account creation process. The script will automatically create home directory, set permissions, etc. Furthermore, the scripts are easy to customize.
You can just get HR to give you an Excel file or some tab/comma delimited text file with all the information required and have a script take care of everything for you.
The linux way of managing users have always been preferred by me, I don't see it as a pain in the ass because you can manage it from anywhere, remotely or at the server itself. As for the virus thingy... it will really help if you encounter both types. You don't even need research. If you experience one... you can write a good enough essay on it.

Both have their pros and cons I guess. I find Linux permissions a bit harder to tweak compared with Windows permissions.
But Linux is slightly more flexible when it comes to permissions issues. Give and take...
