At first I thought he was writing about a soldier, then I thought he might be writing about a prisoner in prison. But then again he could be writing about a prisoner on the death row? Or a prisoner that is about to be free?
Lying here in a daze,
lasting a thousand years,
Ican't help but reminisce
a little further than before,
more than what might be
and still the rain falls
silently on the glass panes.
The border where the
Sun has escaped his bonds.
A night in the cell must be like a ver long time to this prisoner. "the border.." must be referring to the glass panes, where the sunlight comes through.
And still while the rain
makes her presence felt,
I see planes overhead,
a stately procession towards
a carnival of joy for many.

If this prisoner was one of Changi Prison, he must be able to see the planes flying above. 'A carnival of joy' most likely referring to the arival hall at changi airport, where the women wait for their husbands and the little children for their fathers. Yet, the prisoner chooses to be despondant because he cannot fly free like the airplanes in the sky.
Laughter drifts up like a
snake, irritating and sly.
I ignore it, instead
I yearn to breathe your soul
once more.
No more greenery's breath
but your hearty scent,
nothing more.
The laughter must be from his head, so he chooses to drown it out by thinking about 'you', who probably refers to a loved one. The feeling is so real that it pratically seems real, and not imaginary.
Have I truly returned
to where my journey began?
Where nothing has changed
save for my sanity
which is safely esconced
within these protected walls
secure from robbery and
the wanton genocide of
the human spirit.
A callous rape of the individual's
soul.
My dignity safe from
being the pyromaniac's wet dream.
This stanza must be talking about his fear of reprisals, perhaps from the prisoner's victims?
Never is a long time
and soon I shall be free
like a risen phoenix.
Free like a phoenix? He is either going out of jail soon, or going out of his earthly life.
Resplendant in the afterglow
of the apocalypse
and I will embrace the night sky.
One fine day will beckon
and this miasma will be gone
Could it be?!
Your countenance will be
reverted once more
and I shall reign with you
for all eternity.
He must be thinking about what happens in the afterlife. He wonders if his sins will be forgiven and the darkness disappearing. He may see 'you' again in the afterlife. 'You' could refer to God, or to his deceased loved one.
