Despite the theft of four prototype Gundams by ZAFT, the Earth Alliance continues its research and constructs new units featuring advanced technologies. One such unit is the GAT-X131 Calamity Gundam, which is designed as a long-range artillery unit similar to the GAT-X103 Buster Gundam. One of the new technologies implemented in the Calamity Gundam is Trans-Phase armor, which is an improved version of Phase Shift armor. Whereas Phase Shift armor utilizes a 'power up' mode denoted by color and a 'power down' mode denoted by gray, Trans-Phase armor is designed to only activate at the point of impact and thus preserve energy. This energy can then be used for power-consuming energy weapons. Also, to keep up with the abilities of Coordinators, the Alliance designates pilot Orga Sabnak as a 'biological CPU' rather than a human pilot and requires him to take drugs to be able to effectively use his high performance mobile suit. Unfortunately, these drugs have severe side effects after wearing off.
As an artillery suit, the Calamity Gundam features a variety of weapons. Its main weapon is the twin "Schlag" 125mm beam cannons mounted on the backpack. Other armaments include a "Scylla" beam cannon in the chest, which is identical to the one used by the GAT-X303 Aegis Gundam. The Calamity Gundam also uses a handheld "Todesblock" plasma bazooka, and its shield is equipped with a "Kaefer Zwei" ram cannon. Since the Calamity Gundam was designed for long range combat, it does not come equipped with any close range melee weapons. However, the Alliance does develop a close combat variant, the GAT-X133 Sword Calamity. The Calamity Gundam is first deployed in combat during the Earth Alliance's attack on the Orb Union. Following the defeat of Orb, the Calamity Gundam is taken to space and transferred to the Archangel class battleship Dominion under the supervision of Blue Cosmos leader Muruta Azrael. The Calamity Gundam is destroyed near the war's end in C.E. 71 by Athrun Zala's ZGMF-X09A Justice Gundam.

As a close combat suit, the Forbidden Gundam is equipped with various beam and melee weaponry. Most notably, its large backpack can be fitted over its head for a high mobility close combat mode. In this close combat mode, it is capable of firing arcing beams from its "Hresvelgr" plasma cannon or standard shots from its twin "Eckzahn" railguns. The close combat mode also features the "Geschmeidig Panzer" armor system, which can deflect any beam weapons fired at it. Other armaments include standard "Igelstellung" head vulcans and an "Armfeuer" machine gun. For melee combat, the Forbidden Gundam is equipped with a "Nidhoggr" heavy scythe for use outside of close combat mode. The Forbidden Gundam's design is later seen again with the underwater variant GAT-X255 Forbidden Blue and its mass production counterpart, the GAT-706S Deep Forbidden.
The Forbidden Gundam is first deployed in combat during the Earth Alliance's attack on the Orb Union. In Shani's reckless hands, the Forbidden Gundam proves to be a challenging foe, even for Kira Yamato's ZGMF-X10A Freedom Gundam. Following the defeat of Orb, the Forbidden Gundam is taken to space and transferred to the Archangel class battleship Dominion under the supervision of Blue Cosmos leader Muruta Azrael. The Forbidden Gundam is destroyed near the war's end in C.E. 71 by Yzak Joule's GAT-X102 Duel Gundam.

In mobile suit mode, the Raider Gundam features a twin machine gun mounted on its right arm. It also features a "Zorn" energy cannon in place of a mouth, which is operable in either configuration. For close combat, the Raider Gundam is also equipped with a "Mjolnir" hammer. While in flight mode, the Raider Gundam can utilize the "Ahura Mazda" cannons located on the claws, as well as several machine guns mounted on the nose and shoulders. Several different weapons are featured in the variant suit GAT-333 Raider Full Spec. The Raider Gundam is first deployed in combat during the Earth Alliance's attack on the Orb Union. As with other Gundam designs, the Chaos Gundam is equipped with Phase Shift armor that blocks conventional weapon attacks. Because the Junius Treaty bans the use of N-Jammer Cancelers, ZAFT develops the deuterion beam energy supply system to recharge batteries on the battlefield. When energy reserves are low, the Chaos Gundam can receive an incoming energy beam from its mothership and recharge its batteries. The Chaos Gundam's mobile armor form is based on the experimental XMF-P192P Proto Chaos.
The Chaos Gundam's main armament is its pair of mobile weapons pods, which are an improved version of the DRAGOON (Disconnected Rapid Armament Group Overlook Operation Network) system previously used by the YMF-X000A Dreadnought Gundam and ZGMF-X13A Providence Gundam. The weapons pods utilize a quantum communications system to transfer data and are designed for use by normal pilots. The weapons pods feature thrusters and small wings that allow for use in space or in Earth's atmosphere. The Chaos Gundam also features a beam rifle, several CIWS guns, beam sabers and an armed shield. On October 2, C.E. 73, the Chaos Gundam is stolen from ZAFT's military PLANT Armory One by "biological CPU" Earth Alliance pilot Sting Oakley. After many run-ins with the Minerva, the Chaos Gundam is destroyed in battle over Berlin by three MVF-M11C Murasame units from the Archangel.

Unlike other amphibious designs, the Abyss Gundam lacks phonon maser weaponry. Instead, it is armed with various types of beam weaponry. These armaments include the "Balaena Kai" dual beam cannon, an improved version of the "Balaena" plasma cannon used by the ZGMF-X10A Freedom Gundam. The Abyss Gundam also includes several other beam cannons mounted in its chest and fins, along with several CIWS guns. In addition, it is also armed with a beam lance for melee combat. On October 2, C.E. 73, the Abyss Gundam is stolen from ZAFT's military PLANT Armory One by "biological CPU" Earth Alliance pilot Auel Nieder. The Abyss Gundam is later destroyed by Shinn Asuka's ZGMF-X56S/γ Blast Impulse Gundam in a naval battle near the Greek island of Crete in the Mediterranean Sea.
