As long as they are of the same distance when measured, yes.
If one's distance is shorter you pay less.
I think the flaw in this system is that for long-winded bus routes, you end up paying more. A lot of feeder and inter-town trunk routes are prone to this.

One thing i like about the HK's fare system is that it allows travel time to be kept to a minimum if you are going somewhere far on trunk routes.
For example, from Mongkok to Jordan, the cheapest way is to take the svcs that cost $4.40 as u mentioned. This reduces the loading/pax on cross harbour services so there basically wont be high turnover rate on those services, which in turn makes the journey faster.
Take that into sg's context, would you want to take 502 from boon lay to jurong east/chinese garden? or take some other services like 99 or 187, etc. This helps 502 pick up pax who really need to board it and not waste time alighting pax who's just going intratown. Of course, there's still people willing to pay $1.30 (double) for that few stops.
